if the PJ was installed properly and the aligment of the tubes are correct.
what can be the reason for pushing the focus value to high levels (almost out off range) at the corners and bottom only?

Either your HV is off a bit, or try sliding the focus yokes so that the middle value is close to 50. A 1209s does not have corner focus adjustments, so I am assuming you mean the sides? Left and right typically are close to 100 for best focus, top and bottom can be almost anywhere from 0-100.
