What Mac is saying is to swap the whole neckboard ( with the RGB amp. ) from the blue tube with the green or red one. They are all three identical and, if defect, your pulsing should move to the other color.
You are turning on the G2 pots on the SMPS2+G2 board, right ? Don't touch any potmeter on the RGB amp.
Also, you should use a non metalic screwdriver and while in the G2 menu turn very slowly till the leds are just out. During normal operation, it is normal that those leds are on.
There are factory settings for the right color temperature. Go to Image Control-->Color Adjustments and choose Video 6500°K.
Remember, the tubes are not what they should be so the factory calibration could be a bit off.
Custom is meant if you want to tweak the gain and cut off of each color, but you can not do it by eye. Those settings are used when calibrating the grayscale with proper equipment ( radio spectrometer ).
Also, by puting the gains and cut-off's on the same level as a known calibrated projector, won't help. A calibration is projector specific and depends on so many things: ambient light, screen type and size, source, etc.
So as long time you don't let your Barco calibrated by a pro, stay away from Custom Color Balance. The factory 6500°K will bring you closer to the truth.

I swapped the blue and red neckboards, the issue did not show up on the red, but the blue came good anyway, so can only assume that there must have been a dodgy connection on the blue tube/neckboard combination, as everything is now fine.
I had not done anything with any other settings other than 6500 kelvin pictures are OK with 65% contrast and 35% luminance.

I know we went as far as we could with the tube/yoke/focus magnet modifications, which has got the machine into the ball park, but my biggest headache is trying to get the astig rings where I want them for really tight focus (which I am sure I can get eventually) but I am finding it extremely challenging to say the least as there is no real latitude to manipulate the focus coil or the astig rings to any great effect, I will have to just keep trying until I get there.

I will have some questions relating to resolution a little later, I just need to get my head around formulating the questions I want to ask
