I have identified the answer to this question. The other day I was repairing a 4600 focus board. After finishing I went to test it in my 3300 test chassis (same basic board number). As I was connecting it I noticed on connector J4 that the all 5 pins were there. On the 3300 focus board its a 5 pin connector but only has 4 pins loaded. Then looking at the 4600 schematics I saw the J4, pin 4 was for V bow. But J3 with the fly wire is suppose to be V bow. The 4600 board also has the J3 connector, so I did a continuity test and sure enough there was continuity. So the 3600/4600 focus board gets the V bow through J4 pin 4 and doesn't need the fly wire from the TP1 on the blanking/waveform board to J3. The 3600/4600 motherboard also must have J75 with all 5 pins and the ribbon cable must be 5 wire. I was able to test the 4600 focus board in my 3300 with the fly wire to J3 connected and it worked fine.
Conclusion: Using a 3600/4600 focus board in a 3600/4600 with 5 pins at J4 and J75 and 5 wire cable, doesn't require J3 fly wire. Using 3600/4600 focus board in 3300/4300 requires it.
I would not suggest having both connected, even though it may not cause a problem. It would have to be investigated further, but it is not needed.
